Iam using different software for editing and encoding to mkv. I actually hate default presets in Handbrake like peak framerate etc. But it become invaluable when encoding MKV files, that are created by merging two files together in mkvtoolnix. Only GUI that is able to convert them propertly is Handbrake. Nor Vidcoder, which is based on handbrake nor avidemux and others that I tested didnt work properly. It is invaluable, when you capture TV something, GOP starts in commercial and finished when film already started. In avidemux I reencoding start of movie (x264) interlaced tff as rest of TV something is. Then I merge it in mkvtoolnix. Everything is fine. But problem begins when you try to reencode it to different format, like h265 or just recommpress it with different settings in h264) but Handbrake handles it perfectly (dont know about ffmpeg iam not familiar with command line but I believe ffmpeg will do it as well properly). So it is for me invaluable software for this one special reason.
*Other software has problem with 1st part of video that was merged in mkvtoolnix to one video track and one audio track (But audio seems not to be affected).
