Navigating through the folder tree is a mess if you know the folder you want to scan, every time you have to unfold all the tree a direct system dialog or at least a path textbox would be advisable, it may take to a minute to generate the tree if there are many folders (not networks fault).
Auto clean-up selection should be per analysis-base not a general rule and should include per folder (f.e. everything in this subfolder is susceptible to be deleted).
Maye with some tick boxes up where all the big "analyze" button stays.
The idea is very good but need some Q&A on the interface side.
